I like the Red v. Blue idea. Simple and easy to differ from each other. I'm assuming you have the factions plugin that allows a faction to claim more land as more members join, so that'll help with the war.
Maybe the factions at war could build underground bases only and the peaceful faction could build above ground only.
Red vs. Blue as an overall theme would be a good idea, I think. I'd still like to give them unique names, however. As far as claiming territory, this is something I am interested in having, but haven't exactly nailed down how I want to do it. Lastly, I'd rather not limit where people can and cannot build. Building above and below ground offer different tactical and resource advantages, and I don't want to limit people's options.

There's a plugin that various servers I've played on use. Not sure exactly what the name is (might be just "Factions" or something) but it allowed players to create factions (with admin approval), faction recruitment, and the more players there were in a faction the more chunks of land they could claim. Along with that, players had a power level that fluctuated according to how they played which also limited or allowed land claiming.
Look it up in the Bukkit Plugin list. I'm sure it's an easy one to find.
